Morpheeus
The “God of sleep” – Morpheeus represents whomever awoke the sleeping sheep that became the everyman “Noticer”
The Oracle (The Prophets)
They also seek out the prophets in the movie form of the oracle for wisdom and details about this future second coming
Neo // The Savior (The 2nd Coming)
There are many 2nd coming parallels in The Matrix. Essentially, rather than credit Christ with being the savior of mankind, they turn the “Neo” character meant to represent the individual watching the movie as they transition from asleep to awake through multiple levels of cognitive ascension.
Neo means New, or revived.
This character is essentially a mixture of:
A. (You and I) The real life journalist Dustin Nemos (Who broke the Matrix, and decoded Hidden His-Story, helped bring about The Great Awakening and The Noticing, whom the “system” fears and whom the “agents” seek to destroy. Or the Everyman Noticer, who upon facing reality, chooses to accept truth rather than hide from it – and helped participate in that Great Awakening. The everyman’s symbolic journey from ignorance to discernment and ultimately – to leading others to waking up from the Matrix, as well.
B. The story of Jesus/The Savior figure, yet subtly hiding the Savior of Christendom from the movie, in general by focusing on the everyman experience of The Researcher.

The City of Zion
The City of Zion is an obvious bible reference, but has been badly misinterpreted by modern Judeo-Conned Christians to represent the Jews, hence Zion-ism.
The Nebachudnezzar?
The Nebachudnezzer ship of Morpheeus is likely simply a reference to those fallen empires which must be destroyed before the end, per prophecy. (ie, Daniel’s Statue Dreams)
Agent Smith, the Man of Many Names/forms.
Nimrod parallels to agent smith, and nimrods many pagan forms. Dying and resurrecting sun god of various pagan myths based on the “Babbled” story of King Nimrod of the Book of Genesis postflood one world occult empire.
The Merovingian
Spooks ghosts vampires etc are mentioned as obsolete programs because no one believes in demons monsters and ghosts anymore – so they’ve been replaced with modern demons – the Men in Black aka Jews or “agents.” But those things did exist and were based on folklore about Jewish ritual practice, beastial nature, and evils. Even Bram Stoker’s Dracula had that aquiline hook nose.
The Architect
The Architect represent the “God of this World” Satan, the “Grand Architect” of occult/freemasonic circles.

Trinity
Trinity is a false doctrine, but you can see why they would insert that, and with the Mariolatry push of Satan’s controlled op Jewish church of Rome, you can see why they would make the “trinity” figure a woman, who supports the “savior” figure of Neo. Yet there is no third or child in this movie, which leaves a plot hole. (The Pagan Trinity concept was “Christianized” and forced by penalty of law by “Catholic” Rome)
